CMS-XML Inconsistent project folder sorting between Desktop and Web clients
In a brand new project created two project directories in Desktop client: 'a project dir' 'acs dir'

The message “Optimizing project for advanced item operations” appears when minor schema changes are being made to enable column sorting . This change is done on a per project basis and is done on the fly generating the optimization message you saw. It is only done once per workset.

They may be separated by 32 vs 64 bit components and thus in the "Program Files" directory structure and also in the "Program Files (x86)". We do not typically separate by client vs. server. This problem seems to have been some sort of pathing or searchlist problem in locating the xml file used to configure the links.
